After the Master Chief retrieves and prepares to use the Index, Cortana re-appears and warns him against the activation.

At the request of the installation's resident AI 343 Guilty Spark, the Master Chief retrieves the Index, a device used to activate Halo's defenses and eliminate the Flood.

Accompanying the Master Chief is the Pillar of Autumn < nowiki >'</ nowiki > s feminine artificial intelligence construct, Cortana, who resides in a neural implant connected to his battle armor, codenamed MJOLNIR Mark V. The Pillar of Autumn < nowiki >'</ nowiki > s captain, Jacob Keyes, is also a major character, with Staff Sergeant Avery Junior Johnson as a supporting character.

While Keyes prepares to land the ship on Halo, the Master Chief and Cortana escape via an escape pod, which crash lands on the ring.

In the second and third levels of the game, the Master Chief and Cortana gather human survivors and rescue Captain Keyes, who is imprisoned aboard the Covenant ship Truth and Reconciliation.

Once rescued, Keyes orders the Master Chief to beat the Covenant to Halo's control center and to discover its purpose.

There, Cortana enters the systems and, discovering something urgent, suddenly sends the Master Chief to find Captain Keyes while she stays behind.

Captain Keyes is captured by the Covenant, and taken aboard the Covenant cruiser Truth and Reconciliation ; the Master Chief and a squad of Marines board the Truth and Reconciliation, rescuing the captain.

Escaping from the Covenant cruiser, Keyes gives the Master Chief the mission of finding the Control Room of Halo before the Covenant.

However, Cortana realizes that the ring is not a weapon as they understood at all-but before the Chief can press her with questions, Cortana tells the Master Chief to find Captain Keyes.

Dropped into the swamp where Keyes and his squad disappeared, the Master Chief discovers that the Captain has been captured and both human and Covenant soldiers have been turned into zombie-like creatures by bulbous aliens.

The Master Chief is sent on an extraction mission by the artificial intelligence Cortana to find Captain Jacob Keyes, who disappears in a swamp while looking for a weapons cache with which to fight the alien Covenant.

The Master Chief discovers that the Covenant have released the Flood accidentally, and the sheer numbers of the parasite overwhelm Keyes and his squad.

Keyes successfully resists, but is assimilated by the Flood before Master Chief can rescue him.

The first, Last Voyage of the Infinite Succor, takes place at the same time as the Master Chief hunts for Keyes during Halo: Combat Evolved.

When the Master Chief arrives on Halo, Cortana monitors the communications channels, helps direct human survivors scattered across the ring, and assists the Master Chief in the rescue of Captain Keyes from the Covenant ship Truth and Reconciliation.

Inserted into Halo's Control Room, Cortana looks for a way to activate Halo to use as a weapon against the Covenant, but becomes visibly agitated and sends the Master Chief to find Captain Keyes.

Keyes, along with Johnson and a squad of Marines, head for Halo's library in order to retrieve the Activation Index and prevent the ring's activation while the Master Chief assassinates the Prophet of Regret ; in the process, she and Johnson are captured by the Brute Chieftain Tartarus.

When Halo 2 begins, Admiral Hood presents the Master Chief, Sergeant Johnson, and Miranda Keyes with medals aboard the Cairo Station.

When the Master Chief, Keyes, and several Elite and human forces choose to follow the Prophet of Truth through the portal, he decides to stay behind to make a final stand on Earth.
