A government was formed by Abdullahi Issa and other members of the trusteeship and protectorate governments, with Haji Bashir Ismail Yusuf as President of the Somali National Assembly, Aden Abdullah Osman Daar as President and Abdirashid Ali Shermarke as Prime Minister ( later to become President from 1967 – 1969 ).

On October 10, 2004, in a session held by the Transitional Federal Parliament ( TFP ), former Puntland President Abdullahi Yusuf Ahmed was elected as President of the succeeding Transitional Federal Government ( TFG ), an interim federal administrative body that he had helped establish earlier in the year.

This increase in military strength coincided with a consolidated effort by various clan-based rebel groups in the country — most notably the Somali Salvation Democratic Front led by Abdullahi Yusuf Ahmed, a decorated war hero and former colonel in the army, the Isaaq-led Somali National Movement ( SNM ), and General Mohamed Farah Aidid's United Somali Congress — to destabilize the Barre regime, eventually succeeding in ousting it altogether in the ensuing Somali Civil War that broke out in 1991.

Though relatively peaceful, the region briefly experienced political unrest in 2001 when then President of Puntland, Abdullahi Yusuf Ahmed, one of the founding fathers of the Puntland State and its first president, wanted his term extended.

Also in the north, there developed a rebel group called the Somali Salvation Democratic Front ( SSDF ), which was led by Abdullahi Yusuf Ahmed and consisted of several former army officers opposed to Barre's regime.

Since losing the presidential elections of 2004 to Abdullahi Yusuf Ahmed, Hassan has rallied for a safer Somalia.

In December 1999, acting as the Interior Minister of the autonomous northeastern Puntland region and serving under then-President of Puntland, Abdullahi Yusuf Ahmed, Farah ordered the eviction of three NGO workers, citing " unsatisfactory services " as reasons for their dismissal: Eddie Johns of United Nations Development Programme UNDP ) and United Nations Conference on Trade and Development, Remmelt Hummeyn of UNDP and Said Al-Naimari of UNICEF.

Also during his tenure in the TNG, he was reported to have assisted shipping weapons from the TNG to the Puntland faction led by Abdullahi Yusuf fighting against Jama Ali Jama, who had been elected to the office of President.

Abdullahi Yusuf succeeded in his bid to forcefully retake the Presidency of Puntland and eventually became ( through Parliamentary elections ) President of the TFG.

Yusuf left office on November 3, 2004, when Somalia's new President Abdullahi Yusuf Ahmed replaced him with Ali Muhammad Ghedi.

However, in May 2005, Mohamed Ibrahim Habsade accused Madobe and Shatigudud of attacking Baidoa to take the city on behalf of President Abdullahi Yusuf Ahmed, who later used the city to establish a new interim capital within the country.
