In the second season episode " Message in a Bottle ", Brainiac 5 reveals the past atrocities caused by his predecessor, one such atrocity being the shrinking and abduction of the Kryptonian city of Kandor, which would cause a chain of events leading to the demise of Krypton.

", Brainiac shows up at the end of the episode following Lex Luthor's defeat plotting to shrink Metropolis in order to repopulate his destroyed planet causing Batman and Superman to spring into action.

Robotic doubles of the Justice Lords are created as a diversion by the newly combined Lex Luthor / Brainiac in the Justice League Unlimited episode " Divided We Fall ".
