During the Dark Avengers ' arrival in San Francisco to enforce martial law and squelch the anti-mutant riots occurring in the city, Xavier appears ( back in his wheelchair ) in the company of Norman Osborn and publicly denounces Cyclops ' actions and urges him to turn himself in.

During the Avengers vs. X-Men storyline, Professor X and his son Legion are sensing the Phoenix Force was emergencing by transforming Cyclops, Emma Frost, Namor, Colossus and Magik into the Phoenix Five.

The heroes include the Avengers ( Captain America, Captain Marvel II, Hawkeye, Iron Man, She-Hulk, Thor, the Wasp ); three members of the Fantastic Four ( Human Torch, Mister Fantastic and Thing ); solo heroes Spider-Man, Spider-Woman and the Hulk ; and the mutant team X-Men ( Colossus, Cyclops, Nightcrawler, Professor X, Rogue, Storm, Wolverine and Lockheed the Dragon ).

After the battle between the X-Men and the Dark Avengers is over, Cyclops orders Gambit to destroy the Omega Machine chair that Osborn had built to neutralize mutant powers.

With the aid of Blaquesmith-flashbacks revealing that they discovered various anti-mutant technologies in the Avengers Mansion-Cable manages to fight off the Red Hulk, partially infecting him with the techno-organic virus, only to be interrupted by Hope and Cyclops, who both denounce his actions as unnecessary, culminating in Wolverine and Spider-Man attacking him as they vow to take back the Avengers.

The Avengers then proceeded to fight Cable until he was nearly dead from both the fight and the virus, and Cyclops asked to take his son home, with Captain America insisting the Avengers keep the weapons and ship.

He goes on to say that a war will come with the Avengers and that he needs Cyclops to protect Hope.

Only Rogue, Ms. Marvel, Beast, Falcon, Cyclops, Iron Man and Doctor Strange are left – they were the ones who were directly confronting Cap and Wanda – and a guilt-ridden Beast, learning from Uatu that Cap would have recovered from his illness and abandoned his manipulative relationship with the Witch as he became leader of a new team of Avengers if Beast had done nothing, realizes that he should have left everything alone.
