The route was later owned by two companies: the New York, New Haven and Hartford Railroad ( NYNH & H ) owned the section from Boston to New York ( formerly known as the " Boston & New Haven Main Line " or " Shore Line "), and the Pennsylvania Railroad ( PRR ) owned the section from New York to Washington ( formerly known as the " Philadelphia-to-Washington Main Line ").
Electricity was already in use on various branch lines of the NYNH & H for interurban streetcars via third rail or trolley wire.
The first section was the Park Avenue Tunnel of the New York and Harlem Railroad, part of the New York Central and Hudson River Railroad ( NYC ) to its Grand Central Terminal in New York, and also used by the NYNH & H via trackage rights.

The New York, New Haven and Hartford Railroad ( NYNH & H, or simply " New Haven "), the long time owner-operator of most South Station commuter trains, filed for bankruptcy for the last time in 1961.
The East Providence Branch was also the P & W's only branch when it was leased to the NYNH & H, but previously it had leased several other railroads.
In 1904 the New York, New Haven and Hartford Railroad acquired control of the CNE, but continued to operate it separately, but the lease of the Dutchess County Railroad was assigned to the NYNH & H on December 1.
The Newburg, Dutchess and Connecticut Railroad and Poughkeepsie and Eastern Railway, acquired by the NYNH & H in 1905 and 1907, were both assigned to the CNE and merged into it June 25, 1907 ( along with the Dutchess County Railroad ).
The CNE had the steepest grades of the various east-west routes of the NYNH & H, and most bridge traffic was routed via the former New York and New England Railroad to Hopewell Junction.
The Hartford and Connecticut Western Railroad was owned by the NYNH & H through the CNE, but was not merged into the NYNH & H by the mid-1930s when the NYNH & H went bankrupt.

After a long reorganization, the H & CW was merged into the NYNH & H on September 18, 1947 ( along with the Providence, Warren and Bristol Railroad and Old Colony Railroad ); by then all of the H & CW but the easternmost section had been abandoned.

Various services were also operated over the Inland Route, starting July 1, 1911 by agreement of the NYNH & H and the New York Central and Hudson River Railroad ( lessee of the Boston and Albany Railroad ).

At the time of the 1969 merger of the NYNH & H into Penn Central, all that was left of the CNE was the westernmost section, from Maybrook over the Poughkeepsie Bridge and southeast along the Dutchess County Railroad to the former New York and New England Railroad, as well as the easternmost portion, turned into an industrial spur ( the Griffins Secondary Track ) to the northern part of Bloomfield from Hartford.
On March 1, 1893 the New York, New Haven and Hartford Railroad ( NYNH & H ) leased the entire Old Colony system for 99 years, which by then included the leased Boston and Providence Railroad and everything substantially east of it, as well as long branches northwest to Fitchburg and Lowell.
In 1905 the New York, New Haven and Hartford Railroad acquired the ND & C, and merged it into the Central New England Railway, the successor to the Connecticut Western Railroad and part of the NYNH & H system since 1904, on June 25, 1907.

The New York, New Haven and Hartford Railroad leased the line on October 1, 1884, and on October 1, 1890 it was merged into the NYNH & H.

NYNH & H service through Newton stopped in 1925, and the last B & A train ran over the Highland Branch on May 31, 1958.
The line was operationally split at Readville, the crossing of the Boston and Providence ( also leased by the NYNH & H ), with many trains using the Midland from the southwest switching to the B & P, and some on the B & P from the south switching to the Midland.
In 1899, the new South Station union station opened, and a new set of tracks was built for the Midland on the west side of the Old Colony Railroad mainline, also part of the NYNH & H.
The Hampden Railroad was chartered in 1910 and leased to the B & M in 1911, as a route from the Central Mass east of Bondsville west-southwest to Springfield to connect to the NYNH & H's Hartford and Springfield Railroad.
The PRR merged into Penn Central Transportation in 1968, which absorbed the NYNH & H in 1969.
